Removing the files won't work because Mailman will fall back the the built-in footer. You have to create empty files. I just tried following the doc starting at <https://docs.mailman3.org/en/latest/install/virtualenv.html#virtualenv-setup> and doing everything through (venv)$ python3 manage.py runserver and I encountered no issues.
