Ye it gets a little tricky when we have custom thread IDs being added. I could do some postprocessing on a reply and see what the "In-Reply-To" header says if I can figure out how to fetch the previous message subject line for the custom need for my workplace with a thread/post ID in the subject line. I'm going to experiment with alternative brackets and see if it still does it.
While also opening a support ticket with Microsoft to give me a chance to rage at them.
I'll report back if I find a solution/alternative.

This is a Microsoft/Outlook issue. As you note at https://lists.mailman3.org/archives/list/mailman-users@mailman3.org/message/... this is just the way Outlook displays the message subject. I know of now way around this, but I don't use Microsoft MUAs.
Does Outlook also strip the prefix from replies? This probably wouldn't matter for replies to the list as the list will add it back, but might be an issue for other direct recipients.
Presumably, Outlook is looking at the [] around the prefix. You might try either dropping the brackets or using something else such as _My-List_ instead of [MyList].
